After completing my engineering degree, I chose to deepen my knowledge by pursuing doctoral studies. Here is the abstract: The study of biology involves investigations into shapes (diversity) and models of processes (functional or evolutionary). Pleiade addresses the dual challenge of rapidly and meaningfully measuring dissimilarities between biological objects and exploring the relationships between trait diversity and functional diversity on multiple scales. We develop algorithms, models, and software frameworks for applications in ecology, evolution, and biotechnology. This is a thesis proposal within the context of collaboration between INRA and INRIA, combining expertise in ecology, statistical modeling, and high-performance computing. The goal is to construct Operational Taxonomic Units (OTUs) using metabarcoding tools (and evolving them) from datasets of protist communities derived from Next Generation Sequencing (NGS), with the thesis focusing on scaling statistical methods given the size of the datasets. The expected work is therefore multidisciplinary, requiring a foundational disciplinary competence in statistical modeling and high-performance computing. The candidate should demonstrate an openness to the applied aspects of these disciplines, particularly in digital ecology and taxonomy. The ability to work in a multidisciplinary context is both an asset for this position and a required skill: statistical modeling, metabarcoding, data analysis, and HPC.

Ce stage, a plusieurs finalités, voici une petite présentation : • Tout d’abord, je dois m’approprier le cadre SBM et l’algorithme VEM utilisé classiquement pour l’estimation du modèle. • Ensuite, je mettrais en place un pipeline complet de traitement depuis la matrice des distances d’alignement entre séquences jusqu’à l’identification des groupes et de leurs liens. • Ensuite le pipeline sera mis en œuvre sur des données de biodiversité de la forêt guyanaise pour des données dont nous disposons de toute l’information taxonomique (ordre, espèces, genres, familles). • Enfin, je m’intéresserai à la comparaison la classification via SBM et une autre méthode d’ap- prentissage non supervisé qui est la classification hiérarchique.
